Windows 8.1 Pro with Media Center 64 bit

You don't have to have IE open or running to install Java, all you have to do is download and run the executable. I have both of them saved to a thumbdrive and all I do after a clean install is run them. If you see the two entries in programs and features you have them both installed. One thing to keep in mind is even if you are running the 64 bit version of Windows, the 32 bit version of IE will be the default browser. Anything you do in Windows that automatically launches IE will launch the 32 bit IE. So if you never use IE 64 bit, you don't have to worry about 64 bit plug ins like Java, Flash, etc. I guess what I'm trying to say is, if you only download the 32 bit plug-ins for IE you should still be OK.
