I get this sometimes on my laptop, so I checked out the Event Viewer to see if anything's left behind in there... and the answer is "possibly"!

So, open up Event Viewer, then expand to Applications and Services Logs > Microsoft > Windows > Diagnostics-Performance > Operational. In here, look for events with the Event ID in the 200s - 201 seems to be what we're after "This application caused a delay in the system shutdown process". There should be some information displayed there about the application that took too long to shut down.

I followed this, and after a referral to an MS page, a bit of trial & error with startup items reached by msconfig, discovered Logitech's point program was the culprit. That was the last one I suspected because it worked well on the other machine I previously had that keyboard installed on. (Sorry I blamed you epson eeventmanager )
