Startup files Corrupted on windows 7 professional

When I turn on the laptop and go through post boot all I see I on the screen is the cursor just blinking. No error messages. I removed the hard drive from the computer and putting on a docking station in order to open it through windows to see if the computer sees the hard drive. I see two partitions one for the operating system and one for storage. The one that has the operating system asks to be formated as soon as I turn on the docking station. I can't format it because I have programs and files that are in there that I need to use. I know there has to be a fix for this. I have tried using windows recovery environment going into cmd and using all the commands there. Maybe there is something I missed. Can anyone help me...? Thank you in advance.
