    Age old problem.
Everyone that I have helped with this suggestion said that it works.
Make a system restore point, in the event that you want to remove the software.

....However Links in Task Bar still will open Full-Screen.
Do you have that shortcut set to open it maximized or normal window?
I see nothing in the Shortcut>Properties to set Window size.
This time as I clinked Link to come here, it opened Full-Size.

I'm stumped good on this issue as well, but appreciate all your time & effort in this issue.
Maybe a fix or suggestions may eventually come along.

I've no ideal what happened but the shortcuts are opening Ful-Size again. It maybe like you said, IE follows a previous Window.
    Beats me???????

Not that you need it now...
...but right click everywhere that you see highlighted in red in the image below:

    IE 9 Window size issues-pinned-properties.jpg

It is a bit different to be right clicking on a context menu

Then you should see a place where you can select from 3 window types.

I did and it had Normal, Minmimized, & Maximized listed with a Run>Normal.

    Is Normal the appropriate?

    Yep - Normal is normal

Normal is default for that shortcut.

You can use Maximized if you want.

Sorry I was on laptop when I stated "Run>Normal"

This desktop that had the issues is Run>Maximized, so guess I'll leave as is for now.

I do appreciate your time, patence, & suggestions.

We both learned something. I even did a Restart & the IE Shortcuts are still opening Normal/Maximized.
