WLM 2012 will install easily without having to uninstall 2011 first and all your settings and messages will not get lost. Download Windows Live Mail 2012 (16.4.3503) - FileHippo.com
Do you think that it will fix the problem? Are there any more bugs in 2012 that I may be letting myself in for?
I have only recently upgraded to WLM 2012 and its bug free so far. I had been using WLM 2009 till then as the 2011 was crap. Read this also. WLM Tips.docx

No go... download Windows Essentials 2012 and still not able to deselect. Also ran Windows Essentials repair and no change.

Did you run a System File Check to see if issues are found?
SFC /SCANNOW Command - System File Checker

I don't know if you sign-in to WLM, it might make work.
Before pressing Ctlr+A, are any messages selected in the 'Inbox' ?

Is WLM the only program with this issue, or do other programs have the same problem?

I have an account but have never added my provider email to it. I don't want to sign into it on my pc WLM mail. Windows is too easy to hack from the web and I don't want my pc WLM password stolen. This should not make a difference though, no one else has to sign in just to get one feature to work when everything else does...

I don't understand the question. Once you open any folder the first email is always selected so you can't get around that. So the answer is yes...

Any programs that have select all will deselect w/Ctrl-click, Windows file listings
    also.
I have done a WLE download, a WLE repair install, and an sfc /scannow....nothing so far.
