When the system is idle, it's idle; there aren't many games aside from your AV that can impact the performance of the game when it runs a process like scanning for viruses or updating definitions (the biggest impact of this being a short spike of lag, that's all).

Still, it could very well be a Flash issue, even on a high performance machine. That b**** will suck up all the life it can get just to troll you.
Try a different browser for a couple of hours, see how that goes. Having Flash integrated into Chrome makes it even less predictable and bugfix-friendly for common users, so try IE9 or FF or something and see if the problem persists.
