System crashed , empty folders .

Well,my system crashed about an hour ago . I lost some programs ( reinstalled them ) but the big problem is the start up menu with it's empty folders .
System restore will not work, there's only one restore point and it's made after the crash .
I already fixed the Administrative Tools folder thanks to this tutorial
    Administrative Tools - Restore Shortcuts
but these folders are still empty:
    Accessories:
    - Accessibility
    - System Tools
    - Windows PowerShell
    Maintenance
    Games

The simplest fix would be to backup your data then do a recovery to factory installed state and reload your data. Not normally something I would recommend but with the number of folders you show having problems it may be difficult to fix them all and even if you do, have you fixed everything?

If you have a Windows 7 DVD (not a restore disk) boot from it and try doing a repair. I'd backup any data you don't want to loose to external media before you go much farther just in case things get worse.

Run sfc /scannow from elevated CMD.

If this doesn't repair the missing files, run a Repair Install
