Window 7 operates fine...lost all data....can you help?

A day or two ago, upon startup, what appeared to be Windows 7 recovery window popped up and wouldn't let me close out of it. It kept saying hard drive sectors failed and it needed to do a scan and fix problems. Even after I let it scan, I still couldn't close this window nor use any other applications or aspects of the computer. Said I needed to purchase an upgraded scan module to fix the problems detected. I ran Malwarebytes.com software and it detected nothing. Now, internet explorer is about the only application I can use. All the items in the program menu are there, but when I click on them to use them, a subtitle "empty" pops up below the application's icon and the application will not open. Do you have any advice on how to restore my data/applications without rebooting the system? I have my system recovery disks that I made when I purchased the computer, but I don't actually know how to go about rebooting the system nor do I want to!
I would appreciate any advice you may have.
    Thanks!
