Windows startup programs crashing

Hi
I am having some serious problems with windows 7.
Yesterday while i was logged on and my computer was idle, it logged me out randomally. When I went to log in again it said my user profile couldn't be loaded, so I rebooted my PC, once I rebooted when it came to the window 7 start up screen the windows logo wouldn't appear and it eventually crashed and rebooted. I went into safe mode to do a system backup and try and restore, but all my restore points had been deleted. So I did a backup, then rebooted into Windows RE and it did a Startup recovery, it said it was fixing something and it could take up to an hour. Once it'd finished it said the root cause found was the System Volume on disk is corrupt. So I managed to boot back into windows 7 normally, but when I did all my startup programs were crashing and my AV wasn't even loading, i still tried to use it for a few minutes, when my Windows theme changed to basic. It later changed back to Aero, followed by a BSOD a few seconds after. So I tried a few more times to boot into windows with no luck. Tried to go in2 safemode again but it crashed on ClassPNP.sys. I googled this error and it said to rename classpnp.sys to classpnp.sys.old. I did this and managed to boot into 7 for a decent amount of time to do a MalwareBytes scan. Malware Bytes picked up a Trojan.KillAV virus, which it removed. Now after the removal it has got a bit better, I still have programs crashing on startup (most noticabley DesktopSideBar and ElementsAutoAnalyzer) and sometimes on boot it does reset on the starting windows screen. my AV loads fine now and i dont get BlueScreens. Once again Safe Mode fixes all my load problems and boots in fine. I have done a SFC /Scannow and it said there were no integrity violations. Can someone help me with this problem as it is driving me insane.

Do you have a backup from before the malware?

You have quite a few issues that need resolving. Might be easier to do a clean install.

No I don't have any backups. I was considering doing a fresh install, but only as a last resort if I can't solve this.

Lets try this. It will tell us how bad off the system is


I would also run a system file check to verify and repair the OS files


Run a system file check to verify and repair your system files.

To do this type cmd in search, then right click to run as administrator, then
SFC /SCANNOW

It may need to be run up to three times before successful

Had to boot into safe mode to run sfc /scannow because I got the error Windows resource protection cannot start the repair service in normal windows.

OEM doesnt allow only one install and activate. It is tied to the same hardware. Repair install wont need to re-activate. Re-install would.

I'm still a little confused because in your tutorials it says to do a repair install you have to click upgrade in the install windows dialogue. This does mean that my activation will be removed.
