That is probably because some data is stored in bad sectors. I do not know if that diagnostic utility does the same thing as disk check's recovery of bad sectors, so I do not know how much data you might lose. Unfortunately, there is not much else you can do at this point unless Windows' disk check is able to recover the bad sectors. Run Disk Check with both boxes checked and see if Windows can recover the sectors. You may have to run it more than once to fix all disk errors.
