Disk check came back clean. Who manufactures your drive?
I recently had a case where Windows disk check passed, but the manufacturer hard disk diagnostics found the drive was faulty.
the disc is not bad, but because I changed the hard disk cloning disk to another. the problem is in software not hardware.
At this point, you have a backup of your important data. Although you are against doing so, I really suggest that you Clean Install Windows 7. I would also suggest starting a thread in System Security - Windows 7 Forums so they can direct you in the best steps to do so since you had a virus/malware on the system.
