    Here come's the CBS zip.

SFC returns that damaged files were discovered and that some could not be repaired.

However, I've run sfc /scannow plenty of times before coming to this forum, so I don't think this will change the MSDIAG results in any way.

Some of these are best repaired using another tool -
Please download and save the CheckSUR tool from http://support.microsoft.com/kb/947821
(you'll need to look in the details for Windows 7, downloading from the Microsoft Download Center)

Run it - The tool can take anywhere from 5 mins to a couple of hours to run (or 'Install') depending on how much it has to do, and may exit silently - it may appear to freeze for most of that time, but be patient.
The result is logged in the C:\Windows\Logs\CBS\CheckSUR.log file - and an archive …\checksur.persist.log file

Then zip the CheckSUR.log and upload it to your reply.

Here it is. It took about 5 minutes to run.

EDIT: I realized there are a couple of archives in the same folder, but with older timestamps. I now packed everything in a zip file for completeness.

UPDATE: The problems persist as before after running this Windows update and rebooting the machine, i.e. the main user is still not usable (only back screen) and the secondary user I am logged into now also has all kinds of error messages (e.g., Chrome working, but Firefox not; A MySQL server instance that was running on the system is not running properly anymore; other programs might display error messages when launched etc.).

It's going to take me some time to put together the fix protocol for that lot - and I have to go out soon.

It's likely to be lunchtime tomorrow (UK time) before I can post it.

.. and there's more work to do once that lot are fixed.

It took less long than I expected - but there is a major problem.

Some of the files involved are totally impossible version numbers!

There is no such Windows version as 7.1.7601.x - which means that there is a registry problem on your machine.

With that caveat, we'll get the rest fixed, and then try and hunt down the remaining errors.

    I've uploaded a file - s06aa.zip - to my SkyDrive at Noel's SkyDrive
    Please download and save it.
Right-click on the downloaded file, and select Extract all…
Extract to the default location - which will create a new folder s06aa in the same place.
Open this folder - there should be two folders inside it (Manifests, and Packages)

Copy the content of the Packages folder to the folder
    C:\Windows\Temp\CheckSur\Servicing\Packages

And the content of the manifests folder (.manifest files) into this folder:

    C:\Windows\Temp\CheckSur\Winsxs\Manifests

Now run the CheckSUR tool again (it may take a while)

Post the new CheckSUR.log file, and the CheckSUR.persist.log file.

Ok, will do. I'm still puzzled whether such a mess could result from a simple (uncontrolled) power off or if it's rather some kind of virus/malware even though nothing was detected.

Done, it was actually pretty quick. See attached (I left the archive files out as their timestamp has not changed from previously).

As you can see, all these are from Internet Explorer 9 - but varying versions/updates.

Combining these with the earlier results from the SFC scan will hopefully get us closer to a solution for your problems - but I suspect that there will be a lot of work remaining to do afterwards.

You effectively have a choice now -

    Either
    1) carry on in this manner, and hope that I can solve all the mismatches.
    or
    2) a repair install of Windows 7 - and hope that the system comes out in a fit state for updating to its current and/or potential state.

    Your choice.
