No but you don't want to "install now" Linux on the drive where windows is on
Just burn Linux to the flash drive or cd and boot to Linux and recover any files you don't have backed up,

Yes a clean install will wipe everything off the disk where windows is on that is the point of a Clean install
Any programs would have to be Reinstalled
SSD / HDD : Optimize for Windows Reinstallation

Clean Install Windows 7

Sorry if that was not clear the answer is yes.
A factory restore = Out of the box when you first received it will also wipe out anything existing on the drive as well pretty much the point

What if i buy a windows 7 disk will it be any different to the iso? Is there no fix to the error that came up on the repair?
I dont care about losing my data and programs on the hdd but i dont want to lose the os.

There isn't much difference.
Only difference is that in a disk an ISO is burned on, but you don't have to burn anything to get the exact same thing.

I just figured out my problem!!! The fan isnt spinning as i start up my computer which is why its trying to prevent damage! Hold your horses, although the fan was VERY dusty, i cleaned it and it continued to shut down windows after the 'starting windows'.

I have turned off auto restart after it fails to boot and this is the message. Im guessing the hdd is corrupted or has a virus on it. I want to reset all my stuff but dont want to lose my os, how do i do that?
