Win7HP x64 Hangs on Boot after Use of x86 Programs

I run Windows 7 Home Premium 64-bit and have noticed that, when I use a 32-bit program, firstly, the screen turns black rather than fades when getting the security message, and secondly, when I reboot, it hangs on boot at the manufacturer's screen. Reset it and it boots fine, but the boot immediately after using a 32-bit program hangs.
Does anyone know why? I will give more specs if required.
