I do miss a lot of HTC stuff since I've switched to a custom ROM.

MultiMount SD-Card - Mount SD to access on the PC, while still being able to access it on the phone, very handy (free).

SMS Backup and Restore - Fast and easy to use SMS backup/restore app. Good for if you flash phone a lot etc (free).

Sound Manager - Access all the volume/vibrate controls. Sometimes the vibrate with notification can get a bit buggy, can fix it with this (free).

Androidify - Well, you've always wanted to draw yourself as an Android guy! (free)

adbWireless - Only really useful if you use ADB a lot. Connect phone wirelessly over WiFi. Need root for it (free).
