Possible Explanations:

The Illuminati took it over.

There never was a Large Hadron Collider, it was all a publicity stunt.

Black Helicopters, lead by Commander Elvis stormed the place.

The initial test created a space/time wormhole, it landed in a city on an Alien Planet ruining several buildings, then re-appeared back on Earth & now they're lying low hoping the Aliens don't find it.
