The background color for Notepad is that Fonts, Colors & System Metrics > Fonts & System Metrics > WINDOW:COLOR
The text color is at Fonts, Colors & System Metrics > Fonts & System Metrics > WINDOWTEXT:COLOR which also changes the text color in the Windows Explorer
The background for Windows Explorer main window is at Explorer & Shell > Explorer > Items View > ItemsView > FILLCOLOR:COLOR
The navigation pane background color is at Explorer & Shell > Explorer > ProperTree > <2> > FILLCOLOR:COLOR

An additional odd occurance is this newly discovered border around the IE scroll bar.. shown below.

I have officially obtained permission from Mr.GRiM to rework the theme and he has graciously allowed me to share it on virtualcustoms.net once I have completed it as well. :)

Thought I would share and say thank you for the assistance so far.

I have completed all of the png conversions and corrected the minor issues I was having.

I am still plagued with the bottom of the attached screenshot... I still can not locate the setting to change the color.

Try at Buttons, Boxes & Controls > Scroll Bars & Trackers > ScrollBar > GripperHorizontal
    And
Buttons, Boxes & Controls > Scroll Bars & Trackers > ScrollBar > GripperVertical

Try changing the text color at
    Explorer & Shell > Explorer > PreviewPane > <5>
    Thur
    Explorer & Shell > Explorer > PreviewPane > <9> > <2>
