I figured it out. I had a folder (hidden) as a toolbar, which makes the icons have a little space under them. When I took the folder off the taskbar, it went back to normal.
Fixed then - so annoying while it is happening though eh? But I am going to check out that bin thing that sounds real cool :)

I created one for each of my multiple Gmail accounts etc and I changed their icons to something so I can identify which was which. The shortcut's took the icon and worked fine for a short period than I noticed...
