"No programs should have to be reinstalled that weren't flagged earlier by Repair utility." So some programs will have to be reinstalled, correct?

When you run the Repair Install from desktop, it will first run a Compatibility Report which will report back any programs which need to be reinstalled, or other conflicts.

If there are no such compatibility issues, it will move right into file loading and the Repair Install.

Unlikely. I have never had to reinstall a program in dozens of times I've run Repair Installs, just re-activate and reset Visual Effects I'd edited at Computer>Properties>Advanced.
