Windows of programs open's behinde other windows

Umm It's weird...
I used some .BAT file that suppose to rebuild my icons cache or somthing like that.
It solved my reversed icons problem and everything works fine until I noticed right now that when I use Firefox (only an example) and at the same time receive a message in Skype and open the Skype windows using the taskbar menu, the Windows open behinde the current one.

I dont know if I explained my self well enough so I'll try to do it again.

Even if I dont use FireFox and I use some other program and at the same time trying to open some other's program windows then it wont open.
I have to minimize the window of the current app and then open the other one by my self.

Or for short... Window's of programs open behinde each other.

What to do?

Are you using Aero? Does this happen without Aero enabled?
