Start Menu.......
So on the taskbar properties under customize Start Menu.... Documents is selected as link..... But does not appear in the Start Menu once applied.
What could be stopping Documents from not showing...

Hello Toby,
Double check using OPTION ONE in the tutorial below to make sure that your My Documents folder is set at the default location. If not, then use OPTION TWO in the same tutorial to restore it's default location to hopefully have it work afterwards.

The directory for the Documents folder is C:\Users\<username>\Documents (%USERPROFILES%\Documents)
The funny thing is I think that it my be to do with McAfee Total Protection 2011 as it happened as soon as I installed this....

Try temporarily disabling McAfee Total Protection and see if you can get the effects you desire then re-enable it to see if it reverts back. If so then you would need to browse the McAfee site for similar issues and resolutions.
