How about getting/creating a Boot CD with malware scanners.
I have no experience of this so cannot advise further, but I have seen forums where this is practised.

See if downloading and merging the exe and lnk (LNK) options in the tutorial below from here instead may work better for you. They will restore the default associations for these file extensions.

Happened to me 2 times.
Number one was when i was installing a program and my PC suddenly crashed aborting the Installation. Next time i tried to start it it was all messed up and no .exe file was ready to open.
2nd was when i got infected by a Virus apparently a RAT(Remote Administration Tool), in this case no exe file would open. Then i did a scan from Avira's Rescue CD and removed the virus.
So everything was normal, I recommend having a DEEP SCAN of each of your HDD's and completing any left over installations.
