Do you get the small window when you execute the Snipit tool?

Try running this. Report back what it finds.

Have you got the menu bar active, your snip should look like this then you can use file/save as or if you just close you will be prompted to save.

Is it the same if you run it from C:\Windows\system32\SnippingTool. If the option to save is popping up double check your save location as this is very strange

Well that is where the issue is then.

What happens when you enter snip in Start/Search and hit the Enter key?

If nothing then you may have inadvertently turned off the optional Tablet PC features, of which Snipping Tool is one (since 2005).
Click on Start button, and go to Control Panel.
Click on Programs link then Programs and Features.
Click on Turn Windows features on or off link. If User Account Control pops up for confirmation, click on Continue button.
Scroll down the list of features in Windows Features dialog window, tick the check box for Tablet-PC Optional Components to enable and show the Snipping Tool
Then it should show up under Start/All Programs/Accessories.
If that doesn't help
This thread has a zip with the snipping tool enclosed, download and drop the .exe into the location above then drop the shortcut where you want it - Snipping Tool Missing
