I want to set my SSD as a boot drive and keep my documents (users) folders on the secondary HDD.
The two methods above seems like they would both work for my purposes. Is this correct? And if so, then what is the difference between the two methods?

You might consider creating a new folder on your secondary HDD, and include the new folder in your Documents library instead. This way your documents could be stored in the new folder on the secondary HDD, but you will be able to also access it and all other included folders in your Documents library. Plus, you wouldn't have to worry about any issues of moving your user folder.
In addition, you could set the default "Save to" folder for the Documents library to be any of it's included folder.

That is indeed an option. What are the pros and cons then of the two methods I mentioned and the one you have just mentioned?
I would like to have only the OS, office 2010, applications and the games I play on the primary SSD, and everything else on the secondary
Using included folders in a library will give you just that to have the files actually stored in different folder locations, but also have all included folders viewable together in the one library location.
User folders use symbolic links, so moving them is a bit trickier and could have issues if something was done wrong while moving them.
Both will give you what you want, but personally it would be much easier and safer for you using the library option.
