Should I UnHighlight desktop icons, after a program is closed?

After Xing out of a program, that was opened by a desktop icon-
I usually click on a free area to UnHighlight it, in the assumption that program will then Fully... close (My WD Raptor HD- burrrps when I do this).
If I forget to UnHighlight icons, they flash for a second when I reboot.

Am I correct in my pre-click/close assumption, as I would like my programs to close normally...?
