Latest changes making no effect are, changing out the GPU for another known working unit and also changing out the CMOS battery to a new on, again both with no effect. Unit keeps cycling on off on off and beeps four times.
Hi Alan, just another thought when installing the motherboard are you sure all the insulators were in place. Since it's looping possibility not grounded properly.

since in the pics you don't show the CPU and all has been already suggested and tried, I'll go on a limb and ask if you are really sure you mounted the cpu and not just placed thermal paste and bolted the watercooling on the plastic socket cover shown in picture.
I know it's something you should have noticed, but I did worse on my bad days so you never know.
No I can assure you the CPU is there under the water pump. Also the standoffs are all in the correct positions and no extras were there as I mentioned the AMD MSI mobo removed was also an ATX so nothing was removed or added regarding stand offs. All great idea's and thanks...keep um coming !
Just tossing out some things to try.
Update to the most recent BIOS, regardless of what MSI says about compatibility.
If you can, put a Sandy Bridge CPU in there and see if that will boot.
CPU fan header, you said 3 of the 4 pins were used, re-wire those connections so there is a 4 pin fan in the CPU fan header.
Well all....MSI saves the day. Turns out I was feed a line that the B3 version of my mobo was updated to except the IvyBridge chip.....na na ! So I lucked out as always MSI steps right up and offered me to mail in or special as I was local drive my mobo in. So why remove it from my new rig? Took it all in to them and faster than you can say lickity split they removed the cooler pump, placed a Sandy bridge on did the update and re-installed my Ivy-Bridge and brought down to me as I waited in the lobby. The whole turn around time was under 20 minutes...excellent. MSI is tops in my book and I can't wait to find time Tuesday night to begin the final push with OS,drivers & software on my new Samsung 840 pro SSD.....flat out gonna be wicked.
