Do you mean a system reserved partition? In that case yes, it should be formatted during the installation.
But again, please read through the tutorial we have linked (this one) before attempting to perform a clean install.

Memtest is best done overnight. You need to let it do at least 10 passes. The more he better! Though if you see errors it's as well to stop there, remove one memory module and run the test again. You have to locate the bad module if you have one by a process of elimination!

Yes - it's best if you let Memtest run overnight.
It should run for 10 passes at least So that's approximately 9 hours.

In some cases that can work, but you may see the test start over again. If it does restart just remove the medium you extracted the ISO to and restart your machine.

Good, no errors found.

If you still don't feel like opting for the clean install, you could test your HDD using Seatools for DOS.
Note   Note
Don't choose for the Seatools for Windows option, Seatools for DOS is more effective. The site I linked offers tutorials on how to create a bootable CD for Seatools to run.
