Windows 7 Notifications not showing for systray applications

I have tried all the normal Action Center stuff like enabling and disabling notifications, etc. Also have done the Group Policy thing. I am basically on a new install of Windows 7 so it hasn't been thrashed yet.
So to summarize, I am not getting any notifications for programs that are accessible from the SysTray. The behavior is that when any of the programs wants to show a notification, the TaskBar (which is set to Auto HIde) acts like the notifcation is there and stays up (won't Auto Hide) until I left or right click the icon that is trying to display the notification. So the Taskbar *thinks* there is a notification there but it is not displayed. This is driving me nuts. The only solution I have which is not really a solution is to select "Hide icons and notifications" for the app which removes it from the SysTray. FWIW, I have a roughly identical system (same OS, etc) with the exact same version of the software installed and running and the Notifications show up and work perfectly.
As a related example, when I plug in an external device, a little notification should pop up saying something like "The device is installed and ready for use". I hear all the beeping and stuff but no little notification pops up.
I have tried unistalling the application, same behavior. I just don't know what else to do. So I thought maybe crowd sourcing an answer would help. Thanks in advance.
