Win 7 started with 90% factory settings

Hello,

I am using win 7 x64 on my Sony vaio laptop

spec,
500 GB HDD
4 GB Ram
1 GB graphic card amd radeon
Intel core i3

As i turned on after password process, win had changed 90% with default screen, could see only few app visible.Mean visual appearance as changed to factory setting. And my download folder showed empty, even though hard disk space occupied. It never happened before. Then i restarted then everything was fine.Iam very curious if this would be threat for real in future..Please let me know why it happens.
