A quick question about symbolic links

I read that when using symbolic links you shouldn't replace "Program Files" or "Program Files (x86)" with one because it can mess with OS upgrades, but does that apply to sub-folders inside "Progam Files" or "Program Files (x86)"? I ask this because I was planning on moving my OS onto and SSD and I was going to use symbolic links to store some programs from there on my data drive so that the main drive was small enough.

Using Junctions are fine. Just do not alter the locations of default Windows programs. What exist there with a clean install of Windows should remain there. Internet Explorer for example, or .NET stuff. Only use it on stuff you install.
