Instead of disabling the Start Menu (which I don't think can be done, btw), have you instead rather tried just replacing the Windows Shell (explorer.exe) with an alternate. In other words, with you application.

Control Panel -> Taskbar and Start Menu -> Uncheck "Use Aero Peek to preview the desktop". This will disable Aero Peek Aero Peek - Turn On or Off
