Windows thinks three displays are still connected.
I have three GTX980's and three Dell 27" displays. Each card is connected to one display by way of a DVI cable.
I removed one card so I can run benchmarks with 2-way SLI (I was bored). The center display is connected to the first card (in slot PE1) with a DVI cable, the second card had no displays connected to it. The left and right displays are off. If I open a program such as Notepad, it opens on the left display even though it's not connected. I have to use the Windows key/right arrow to move it back to the center display. It did open on the left display before I removed the third card.
I thought it was a driver issue so I installed a new driver (368.39). I have Display Fusion installed, can that be causing an issue? I'm going to uninstall it and see if that fixes it.
In the pic below you can see that Speccy is the active windows but it appears on the right display which isn't connected.
