It's pretty normal for that to happen. Most boards power the USB connectors even after shutdown. It's usually done so that the mouse or keyboard can wake the computer from sleep.

There are a number of ways to "cure" this problem. The easiest is to turn off the power bar that the computer is connected to, assuming you have one. Some older motherboards have a shunt, or jumper, somewhere on the board to allow USB devices to be constantly powered, or not. You can also try the BIOS and set your wake by USB settings to off, but you won't be able to wake the computer by mouse or keyboard anymore.

My ASUS motherboard has jumpers to set the mode. I like being able to just click a button on my trackball to turn on my PC.

Don't mess with jumpers/pins/etc. Go to the device manager and look at the USB devices, find your mouse and see if there is a power management in the properties tab. If there is, untick "Allow this device to wake the computer". Do the same check on the various USB root hubs.
