Wait there's something I just thought of.
My mobo is an Asus P6T. The card is currently in the last PCI-e slot. Not a 1x PCI-e slot (there's only one on the board, currently covered by my GPU which is obviously at the top).
Would this make a difference? It's still working in the normal PCI-e slot on the Asus right now (in the last slot, which is 4x I think).

The slot shouldn't make a difference, you can put a x1 card in a x4 or larger slot, just not the other way around. As to why you get the message when you do I don't know. The way I explained it is the way I think it's supposed to work. Your windows 7 obviously knows you have USB 3 ports but doesn't seem to know which ones are which?
EDIT: Have you tried system restore to go back to a point where they worked correctly?
Well this was months and months ago, I'd need to restore my system back over half a year at least, so it's not really something I can do, plus I'm not sure that'd even help.
I heard ages ago that the 3rd PCI-e slot in the P6T was temperamental, maybe this is the reason, I have no idea. Should I maybe just go ahead and move the GPU down a slot and slide the 3.0 card to the top? The GPU should still be running at 16x in the 2nd slot afaik, so there shouldn't be problems just as long as the mobo and Windows don't decide to be grumpy.
I just checked your board at Asus. As long as your running one video card you can use it in either blue slot at 16x. Then you have the slot you need open.
Just confirming what you already know.

Just be careful. You need to uninstall the devices from Device Manager before you move them to different locations on the motherboard, then re-install them, or you will have a grumpy W7!
