Would there be a region on the motherboard that is failing. MSI needs the part of the motherboard that is failing such as bios flash failed or cpu, chipset, vga problems.

The BIOS is my guess. (latest BIOS 1.6 release date 2016.01.14
CPU very unlikely.
Chipset ( I can only assume you have the latest available from the M/B website installed)
You are using on board graphics with the graphics card removed.
All over clocks turned off to default frequencies. Your RAM frequency in your specs are not on the compatibility list for your M/B.
You have no model number for the RAM in your spec's.
A M/B will not run DDR3 RAM at its default frequency.
I.E. if the Ram is 2133 MHz then the M/B will run it at it's default frequency normally 1333MHz.
You need to XMP or manual set up the RAM to run at its default.
This does not include DDR4 RAM.
Is the OS installed in UEFI or Legacy ?

Reading your BIOS features, I trust you have.
MSI Fast Boot > disabled.
Fast Boot > disabled.
What OS are you using ?

If you can borrow another PSU then it would be worth a try.
Faulty PSU can do some weird things.
