Here are a few things to check, off the top of my head:
Look in Device Manager for any yellow exclamation points or other notifications.
Confirm that all peripherals work as expected--printer, external drives, etc.
Make sure Windows is fully updated. You may have to make several visits to Windows Update.
Confirm that antivirus and antimalware are operating and updating properly.
Inspect size of page file
Inspect amount of drive space devoted to System Restore and confirm that it is operational on chosen drives.
Confirm Windows defragmentation is set to run weekly.
Confirm that all of your installed RAM is recognized.
Install some type of monitoring application (such as HWInfo32) to keep track of temperatures, voltages, and fan speeds. Confirm that those measurements are within expectations.
Confirm that your hard drive free space is as anticipated.
Run Windows Experience to get a rough benchmark. Consider running other benchmark applications just so you have a feel for the PC's performance level and that it is up to snuff.
Take a least a brief look in the BIOS to see if there is anything peculiar or unexpected.
Take a look at Disk Management and see if there are any surprises.
Inspect the tabs of MSCONFIG. | My System Specs | | System Manufacturer/Model Number Ignatz Special; 4 speed manual gearbox; factory air conditioning; one of one OS Windows 7 SP1, Home Premium, 64-bit CPU Intel Sandy Bridge i5-2500, not overclocked Motherboard Gigabyte H67A-UD3H-B3, full ATX Memory 4 GB Crucial DDR3-1333 Graphics Card none; graphics are integrated on CPU Sound Card onboard: Realtek ALC892; external: USB Behringer UF0-202 Monitor(s) Displays NEC 90GX2-BK 19" LCD Screen Resolution 800 x 640 Keyboard Leopold Tenkeyless with Cherry Blue switches, USB Mouse Logitech or Microsoft optical wired; either USB or PS 2 PSU Seasonic SS-560KM, modular Case Antec Solo II Cooling CPU: Scythe Big Shuriken; Case: Scythe Slipstream 800 & 500 Hard Drives System: Intel 320 Series SSD, 80 GB;
