When re-installing Windows 7 on a computer with 2 partitions, does the re-install affect the secondary partition, or just the partition I am installing it on to?

Just a point to help you in the future. After you install the Win 7 this time, go to Macrium Reflect FREE Edition - Information and download the program and make an image of your Win 7. If you make an image every week then you will always have a fresh image and can restore the image next time instead of doing the whole Windows install. It is a lot faster and you won't have to reinstall your programs again because they will also be in the image.
What is on the other partition? If it's an OS you no longer want, or once contained one, then its best to back it up and delete all partitions during install to overwrite old boot code that can interfere.
