You can try to repair by using the bcdboot X:\windows command.

Finally fixed my issue.

The problem was that I was using W7 installation usb meant for GPT disks. I reflashed the drive to MBR W7 version and ran startup repair 3x (the windows installaton was actually visible this time) and now I can boot fine, even with the other disks installed.
