which files m4a or wma?

lately when the player loads up the albums ( i know, is weir i have to wait for them to be load up) it will repeat some albums and it will label them either m4a or wma; i have seen tutorials on how delete either file, but which one do i have to do, and how to prevent this from happening; by the way i think the reason i have to wait for the music to be loaded up is because i move the folders to my second hard drive.
