Offline files + Folder redirection

I made the huge mistake of thinking that changing my folder redirection path from \\prod to a FQDN (so that when clicking on Library link "Documents" which is the redirected folder to "My Documents" the users will be on the REAL server) \\prod.intranet.local would make life easier, well it didn't. Several users, about 15% of the staff experienced a complete loss of their "My Documents" folder and the only reason I could think of was that Windows 7 thought \\prod and \\prod.intranet.local were DIFFERENT locations...when obviously it is not. So now, offline files always show up when they click on the Library Documents link which is \\prod.intranet.local, and guess what, I could see the REAL server files and folders when I use \\prod, so the tables have turned and I have lost a bunch of data. Now all I want to do is understand how I can resolve offline files confusion....what are the better practices in this situation? Hopefully I have given enough info, any help is much appreciated.
