Wake On Lan - strange issue

wake on lan had been working all okay. Set up is win7 64, oldish msi neo f p45 motherboard with allow pci and pcie to wake computer selected in the bios and S3 mode. The onboard LAN port connected to my gigabit switch. A spare DISABLED pci realtek gigabit nic card not connected to anything.
Problem, when I take out the spare DISABLED nic wol stops working. I can see power is completely killed to the onboard nic no status lights at all, however with the spare nic in when the machine is put to sleep the onboard nic does stay powered, well status light on amber.
Has anybody seen this behaviour, is it likely a bios issue or a win 7 issue. I updated to the latest bios and no change.

You might need to go into your bios and disable to PCIe slot once your remove the "Disabled NIC"
