Ok. Here's what you need to do. You need to backup all of your data. Try running the malwarebytes scan, but if it doesn't come up with anything, then you are going to need to do a repair install of Windows 7 which keeps most of your programs and files: Repair Install

The following issues are preventing Windows from upgrading. Cancel the upgrade, complete each task, and then restart the upgrade to continue.
- Your current version of Windows is more recent than the version you are trying to upgrade to. Windows cannot complete the upgrade.
- Windows cannot be upgraded while running in safe mode. To upgrade, Windows needs to be restarted and running normally.
- Windows needs to be restarted so necessary changes to system files can be made before continuing.
Upgrading Windows will affect the following devices and/or programs:
- These devices might not work properly after the upgrade. Before upgrading, we recommend updating the drivers for these devices. Cancel the upgrade, open Control Panel and search for "update device drivers", or go to the device manufacturer's website to search for updated drivers.
- Network adapters: TP-LINK Wireless N Adapter
- These programs might not work properly after the upgrade. We recommend uninstalling these programs before upgrading. Cancel the upgrade, open Control Panel, and search for "uninstall a program". (Note: Programs marked as * can be safely reinstalled after the upgrade.)
- iTunes (Please deauthorize computer prior to upgrade)
- Unreal Tournament 3
- ATI CATALYST Install Manager *
- ATI Catalyst Control Center *
Then you are going to have to clean install. If you install over your current Windows 7, then it will create a folder calleb Windows.old. In the Windows.old, all of your old data will be there. You can't use windows when it's in the Windows.old folder, but you can copy old documents and other stuff.
