Win 7 shutdown, sleep and restart issues.

After a couple failed attempts at installing a new SSD and flashing a new BIOS I finally got my system running fast and smooth - except for one (or 3) glaring issue.
I'm not sure if it was the second install of windows 7 or during a flash of the BIOS but I now have these 3 issues.
1. On shutdown windows seems to shutdown but my hardware (fans, mobo) don't. Drives seem to power down, though.
2. On restart instead of fast ssd reboot computer hangs a bit, 15 seconds, on the "shutting down..." stage and then machine fully powers down for 5 seconds and then proceeds to normal restart.
3. On sleep windows "sleeps" (except for fans, mobo) but I can't wake it. Physically pushing power button on front for 5 seconds shuts computer down. On power up it actually starts back up as if it were sleeping, ie programs still running open.

What I've done to try to fix.
1. Re-flashed BIOS.
2. Put old SSD back as boot drive (which lead me to believe its hardware related since everything functioned fine on that drive before I put in new one) and problem persisted.
3. Took out new hardware (GPU, RAM, Fan) and put back original RAM.
4. Downloaded every imaginable driver I could.
5. Tested safe mode, and msconfig start-up options and problem persisted.
6. Read every forum out there for suggestions.

I'm left with thinking I damaged my mobo or PSU along the way of installing new hardware or BIOS.
Any other suggestions before I drop more money on hardware would be much appreciated.

It sounds like your sleep mode in bios is set to S1(POS).
With S1 the fans run, and the power light should blink.
In bios, change the sleep mode (ACPI Suspend Type) to S3(STR).
See if that change fixes the wake up issue.

It also sounds like you have Hybrid Sleep enabled.
With Hybrid Sleep, if the power goes out while sleeping, hibernation is used.
That would explain why the programs are still running on power up.
This setting is in Windows Advanced Power Option Settings.

In an Elevated Command prompt enter
powercfg -a
This will list your available sleep states.

Thanks for the post!
I turned off Hybrid Sleep but I can not find where to change from S1 to S3 in my BIOS. I literally searched every option to no avail. I did find on another forum using dumppo.exe in command prompt to change it but it didn't actually change.
Though, on last sleep, after changing the Hybrid Sleep off, and hard powering on/off I got a "computer was shutdown incorrectly" screen on bootup and no programs were running.
Again, no mouse movement or key press gets me out of "sleep" mode...if that's what I'm actually in after putting it to sleep.

Ok I have FINALLY fixed the problem.
The soft "reset to default settings" in the BIOS didn't help me the few times that I tried but I manually took the dime sized battery out of the motherboard AND used the jumper pin reset, for good measure, and I'm back in business.
Now I can actually get some work done without having this issue hanging over my head anytime I tried to concentrate on work.

With Hybrid sleep turned off you will get the "computer was shutdown incorrectly" when there is a "Sleep failure" as you now see.
So, your system is working correctly in that regard.
Personally i like Hybrid Sleep and use it, and you now see the advantage in using it...

I see you just posted that you found the solution and fixed it.
