tl;dr but VirtualCloneDrive is not a delay problem, i have it installed and my boot time is 36 seconds, with a mechanical drive.
Too long; didn't read

I don't know about the BSOD factor though.
It looks to me like Karl was trying to get a smooth running system. After that, if you added something back, and didn't experience the original problem, all is well. I don't believe he was specifically saying any or all of those programs were bad. Somewhat like this approach:
Troubleshoot Application Conflicts by Performing a Clean Startup
I'm currently a week into confirming what's causing my Opera 12(.1 now) to stop responding. Have it down to a few applications.

Yeah but the thing is that I isolated it down to the MSE program as the culprit? I mean as soon as I disable real-time protection I get super-fast loading (almost instantly) of icons which is the rate that I was expecting. Doesn't that suggest that it is the culprit?
I already uninstalled a lot of programs but as long as MSE's real-time protection is enabled, then yeah, there goes the issue no matter what drive/directory I look into.
I would agree to an extent. Assuming something isn't conflicting with MSE. But if you can have all your other programs and no problem...Try Avast, I am more then happy with it and no conflicts with any of my other security programs. A Guy
It is free, yes. I have never used MSE, so cannot compare, but have used Avast since XP days with no issues.
