I recently installed an ssd but for some reason the system reserve partition was installed on my secondary mechanical drive. I think it had to do with "F6" drivers....
See if the chkdsk scan results in the Event Viewer log helps.

David, I will ask my question from last page again

Why don't you just make the SSD bootable/active and remove the HDD to see if it will boot alright. Then sort the HDD later?

Can be done with repair disk command line right?

Not to interfere, trying to learn these stuff myself.
