I could see it using the new boot configuration instead of what's on the 2nd drive, but I'm not sure how it could have been removed from the 2nd drive either unless manually done....

Yep, Option 4 does the exact same thing as in Option 3, but automatically with the .reg file.

I'm not sure why the .reg file doesn't work for you, but doing it manually did.
