Have you tried a system restore? I don't know if a system restore can backtrack file permissions but it's worth a try. I'd do that than rather go through a ton of files to fix.

TPM by itself does nothing. You need some sort of software to use it, like Bitlocker (for windows) and Trousers (for linux). Standalone however, I don't think it does anything.
