Uninstalling modified files getting moved to virtual store

I am having an issue with a modified file being moved to 'C:\Users\[me]\AppData\Local\VirtualStore\Program Files\[application name]' directory during an uninstall. I do not understand why this is happening and would appreciate anyone being able to enlighten me.

The *actual* issue is that when I install my app again, this "removed" file is being accessed by my app rather than the newly installed file, even though the path within my app is correctly addressing the new file, and thus am seeing data that shouldn't exist.

Any advice on how to make a modified file actually delete during an uninstall?

    Thanks in advance.

Running as Administrator should prevent this from happening.

Thanks Neutron16 for the quick reply.

Do you mean that the uninstall should run as admin, or the application itself to get it to ignore the "deleted" file?

Update: I played around with both and found that if I run the app as admin, then the virtual store is never used. So I have a resolution for the issue. Thanks Neutron.
