It is a bug, either in Messenger, Firefox, or both. Not sure which yet.

Is your WLM minimizing to the taskbar or system tray?

If it is only going to the taskbar, then exit out of it, then navigate to C:\Program Files\Windows Live\Messenger (C:\Program Files (x86)\Windows Live\Messenger if you're running 64bit) and right click on msnmsgr.exe and select Properties, change to the Compatibility tab,and then click the Change settings for all users button below, and finally change the Compatibility mode to Windows Vista/Sp1/Sp2. Now it will minimize to the system tray and it should no longer pop up when you minimize and maximize other apps.

Yes, it is on messenger's part. You need to run it in Vista compatibility mode as JohnG says.
