The GeekBuddy is sort of worthless, and is something you'll need to uninstall. Just say no! The default settings in CIS are really good, so I wouldn't change much for you until you become more used to it. But definitely ask because we can help!

By the way, what antivirus are you running now? You need to find and download that manufactures uninstall tool and run it AFTER you uninstall your AV via programs and features. I will post a link to many AV uninstall tools in a few minutes.

If it were me I would download, but not open/install, CIS to my desktop as well as the uninstall tool. Then uninstall your current AV AND REBOOT! Then after rebooting, I would restart in safe mode, run the uninstall tool, THEN REBOOT! After all of that, then I would open and install CIS.

OK, good. Clean installs are always best. Also, CIS with MBAM Free (no need for real time MBAM protection with CIS) and HitMan Pro is a great combo. Once you get used to CIS, then think about Sandboxie too.

You asked about CIS's pop-ups. There will be some pop-ups from either Defense Plus or the Firewall, depending on what software you have installed. Take your time and read each pop-up. CIS usually gives you suggestions in the pop-up on what they recommend that you do.

Since you are doing a clean install on a fresh system, after you install CIS, it will ask you to reboot, after you do that I would set the Firewall to "Learning" mode and I would put Defense Plus to "Clean PC" mode. The default for both is "Safe Mode". Leave the AV setting of "Satefull" alone.

It has a "sandbox" not Sandboxie. CIS will place untrusted programs into its sandbox, which means the program has very limited rights to run, so if it is malicious, it won't fully install onto the system. Sandboxie puts your web browser into a 100% virtual environment. As soon as you close Sandboxie, everything that was inside of it just disappears. You can set it so you can save programs outside of the sandbox, so that once Sandboxie is closed, the program will remain. You would only download trusted programs to this location though.
